Reference layers for fills

Keep line art on one layer and color on another. Mark the line art Reference for Fills, and fills on any layer stop at its lines. Mark as many layers as you need, such as inks and a separate layer of hair lines.

How to do it

In Layers, tap the line art layer, then tap it again to open its options.
Turn on Reference for Fills. Do the same on any other layer the fills should read.
Pick the layer to color, choose the Fill tool, and tap inside the lines.

Settings

Reference for Fills: Fills find their edges on this layer. With none marked, fills read everything showing.
Refill: In the Fill tool's settings: makes fills again over the lines as they are now, after you've changed them.

Tips

The Fill tool's settings say which layers fills read, so you can check before you tap.
